The sound is made from the contractions of your stomach muscles and the small intestines as they mix and push your food through the digestive system. This process is called peristalsis. This is actually going on all the time (when your stomach is full of empty). However, when the stomach is empty the sound is much louder because there is no food there to muffle out the sound of the contraction.
